Twice already, I have downloaded photos to my phone and then deleted them in the app, only to realize that it ended up deleting the photos in my phone folder as well. Is this something that has been fixed? I've lost really cool photos that way twice now.

Sorry, but I think you've lost the photos forever. Aren't they still in a trash can somewhere?
The photos are not stored in the app itself but in a folder somewhere in your phone, (see the correct path at the bottom of the app).
If you delete photos in the app, they will indeed be removed from your phone folder as well. Look carefully in the app which photos you select to delete.
